I know this is five year old thread but was looking here trying to solve a similar issue using Serial Port JSON Server v1.96 on Ubuntu Linux 19.10. The fix for my issue was to change permissions on /arduino/tools/bossac/bin/bossac because it did not have the execute permissions set. After doing a “chmod 755 bossac” on it from the terminal, it started working fine.
